No. Peter Quill is not a father of Nikki in Marvel’s Guardians of the Galaxy. You are supposed to think that throughout the game until it is revealed that Nikki is actually an orphan from the Galactic War.

At the end of the game, a conversation with Ko-Rel’s spirit reveals the past of Nikki and that she is not Peter’s daughter.

Ko-Rel and Peter Quill had relations months before Nikki was born and she was a baby when the galactic war was over. Everything points out that she is Peter Quill’s daughter, it turns out that she is not of his blood or even Ko-Rel’s blood.

There are some hints of Nikki not being full-blooded, like the dye in her bedroom. In the end, she ends up with the Guardians of the Galaxy, and she clearly has a father-daughter-like relationship with Peter. She even teases him by calling him “dad.”
